The installer seems to ignore the --prefix="..." command line argument.  This seems like it could be related to #317.  Actually, it doesn't seem to totally ignore it, but replace the prefix value with the value that would be normally substituted by the --user flag.  This is sort of a headache to manage parallel file systems where the --user dir may not be available to compute nodes and soft-linking across this boundary will not work.
